Can it handle Q-share tickets from another agency's PCC?

Yes, and it is one of the reasons agencies move here. A Q-share ticket carries the correct vendor, the service fee and the settlement position, so what you owe the consolidator is never a guess.

What happens to a ticket that is refunded weeks later?

The refund is recorded against the original ticket. The sale reverses, the vendor's share reverses, the airline penalty is booked as a cost, and what you retained shows as income — automatically.
